How did you do this comparison??.  Is the original audio track from the CD, or did you try to encode it the same way that the would be provided from Amazon but without the watermark?  

If the watermarked file is from Amazon and the original non watermarked file is from a CD then it would  seem that you are also seeing the compression differences as well as any watermark data.</description>
